For the set-pf permissions: you should see something in the exchange logs where it attempts to execute the shell command and ending up with info/ warning or error normally.

I'm trying to find anything but cant, gone trough all the event logs of exchange but nothing there.

hmm that makes it more tricky, i assume this is fine for you but just to double check: You got a primary hierarchy listed in ECP --> Public Folders section right? (not all just secondary ones)
(i assume this is fine as it would normally prevent you from creating if it's not present).
Other then that i am not really sure what to check out the top of my head.
If you want/ if possible you could consider paid support (no cure - no pay guarantee) where i can tune in directly and look together with you.
Just a small update on the matter:
i have made fixes for exchange 2013 and 2016 for the default root public folder for each ou, and tested the mailenabled sub folder below it.

The fix will be part of the next release.
