Hello,
You should be fine to use a 32bit Mysql with an 64bit app pool. You just need to make sure the MySQL Installation Folder is correct.
If you are using a 64bit MySQL with a 32bit app pool then you will have problems due to the fact that 32bit cannot run 64bit.
