What would be the difference between website pointer which is created while adding domain and selecting existing website (this is not working for me) against creating a website and then setting up redirection to specific URL.
I want to point a domain A to domain B, above latter on part is working for me but website pointer doesn't work

A Website pointer is another binding on the website and not an redirect.
If you want to redirect you are best to add a new site with Domain B and enable the redirection to URL.

When you say website pointer is another binding or we can say as domain alias but its works as redirection, when i add domain pointer/domain alias, it would open the primary website, it would just change how the header looks in address bar, as said before when i add pointer then am not able to open the website and same works in redirection method.

That would entirely depend on the site and any form of url rewrites you might have.
A pointer (or in IIS mentioned as "Binding") is really not the same as redirection.
For example a multi language site using multiple domains to seperate website language requires multiple pointers (bindings) to the same site, and will load that exact url for that site with the correct language while loading the same files.
A Redirection is really that it rewrites the url in the address bar (which can be to another website in it's entirety, or just a url rewrite).

Alrite got it,
In my case i want to use pointer but through that website is not opening, what could be the check point ? when i add domain and select existing website, then i do see domain pointers with www and non-www are added in primary domain / website but it doesn't open
